Rename software/ directory to modules/ to re-organise module structure (#567) 
* Update README

* Rename pytest_software.yml to pytest_modules.yml

Pairtools parse (#521) 
* add software/pairtools

* create a branch for pairtools/parse

* fix the issue of bioconda output is different from docker.

* remove customized code from test.
